To make good career in it you do need to know programming languages like HTML, Perl, JAVA and C++ and be familiar with a variety of operating systems (especially UNIX). Relational database skills are very much sought after. So knowledge of SQL and a major database application such as Sybase or Oracle will be highly advantageous. One area of bioinformatics that is set to expand is the determination of relationships between structures and sequence. If you wish to enter this field, you will need to learn all you can about structural biology and modeling, mathematical optimization, computer graphics theory and linear algebra.

It is difficult to say which area has lot of job opportunities as bioinformatics is still in developing stage. You will get lot of opportunities in design and implementation of programs and systems for the storage, management and analysis of vast amounts of DNA sequence data .Bioinformatics is today seen as primarily applied to speeding up new drug discovery.
as far as project and language is concerned it is your choice. Go through previous year placement record and try to know if they are asking for programming language. Or they take student who don't know language and later while company give them chance to learn. Actually you need to do little bit homework by talking to your seniors and ask them doing project or training for language is required. and do according to that.If you get to know that you will be placed without training in company then go for programming language training.As you are lacking in basin skill.
